Sounds like you have an INCREDIBLE territorial female on your hands. Sounds like putting her by herself would be the best thing for everyone. Something you might try, let her be by herself for a couple of days to about a week maybe, dont let her see anyone. Then I would introduce them back together as if it where the first time they where meeting. Sounds like she feels like her space is being invaded, even if they are her own and even if they've been with her for a while. Rabbits dont usually care about that. As you know, female are A LOT more territorial than males are. Females can be a pain in the behind some times. I would try the re-introductions and see how that goes. Maybe if they forget about eachother and they are re-introduced, it might take some of the hostility away for everyone. I dont know what kind of cage set-up you have.
