It said to rinse until the water runs clear and I have rinsed and rinsed until my fingers are raw and it still gives a black cloud?

When it comes to aquarium gravel the best place to get it is a pet speciality store, and spend the extra bucks. I worked in a pet store during high school and I can't tell you how many people called and came in complaining about their gravel loosing color, coloring their water and causing problems...we at first were shocked until we asked "did you get it here?" and of course not they got it at walmart (it was aquaculture). We would then show them our gravel, much high quality some of which was guarenteed by the company/brand, the price was slightly higher, but it lasted.
Sorry the short answer is YES it is harmful to your fish. The paint is chemical, and effects the chemical and bacteria levels in your tank.
