I agree that the Pets Welcome website is a good resource, we used that to find hotels when traveling cross-country with our small dog.
Only downside is that the only pet-friendly rooms may be smoking rooms. This turned us off from a Best Western in Montana and several other smaller hotels. We have had a good experience traveling with our dog at the Comfort Inns and Holiday Inns that allow pets.

I have stayed at the Best Western with my dog -the rooms are clean, flea free, and odor free. They are AAA rated. Enjoyj!

Super 8 is another chain that typically allows pets and they're usually decent too.

We have always found that "Best Western" typically allow pets. Some do charge an extra fee, but we have always found them to be reasonable.
